Prototype speelt zich af in New York waar er een oorlog is tussen 3 bendes. Alex de hoofdrolspeler komt midden in deze oorlog te zitten. Alex heeft super krachten zoals supersnel rennen, een schild uit zijn arm laten komen en hij kan ook van lichaam wisselen.
